If I use caulk to seal my windows, is that a suffocation hazard?

No danger of suffocation. A house is not an air tight unit. The electrical wiring and plumbing all create holes - the layers of wood, sheetrock and trim are not sealed air tight etc. You have a heating system that draws cold air - gas water heaters use exterior air. The exhaust fans in the baths and kitchen all exit to the outside.
